How can I figure out where this water is coming from?

My suggestion is to put a hose in the hull (with ski on the trailer) and slowly fill the inside hull with water. You will see water comming out of the hull where the leak is. Just be careful not to flood anything inside, if you are close to the top of the battery then you should probably stop filling the hull. Any higher and you risk an electrical issue or flooding carbs etc (though that would require you fill the hull higher than the carbs opening) Good luck

That would be my first questions. How much water is in there and how long was it in the water to accumulate that much?

There was maybe an inch or 2 in the back part when I had it out of the water on the boat ramp. I was riding in the river and it was pretty choppy and I only was on the water for like 30 minutes.
Put it in the water strapped to your trailer and run it...the thru hull seal on those are pretty stout, so you will likely find
a. one of your freeze plugs on the pipe has corroded.
b. one of your sponsons is loose
c. VTS boot is ripped
D. (on on seadoos w/o the pump support) seals on the cooling outlet need replacement.

so basically just back it in and run it with the seat off and see what happens?
yup you got it. Strap the back down and rev it up a bit.

I would check to make sure the bailers are clear... but I wouldn't worry too much about it. On my boat... I can have 5 to 10 gallons in the bilge on a normal day. (that's still under the pump)

Ok. So 1-2 inches in that short of time isnt bad? I guess I'm paranoid about having the thing in the middle of the lake and it sinking or flooding my engine. Thanks everyone.

nope not bad at all, just check it from time to time throught the day if your worried about it, but my skis get a little water in there from time to time but its never really that bad.

It is totally normal for an inch or so of water to be in your hull. The bilge pumps in these things operate on the peri-jet or eductor principle. Tubes that run through to your pump, create a vacuum on the bailers when the nozzle is providing thrust. When the motor is at idle, if the bailer tubes are not attached high up to the inside of the hull, they might leak a little water pass them. Also, as mentioned, the thru hull seal, especially in older models, will normally leak by a little water.
But, for the one that was worried about sinking..... It is very hard to sink a jet ski. They are designed with stryro foam inserts that line the sides and bottom of the inside hull. You can fill it up with water and it will still float. I don't think I'd try and start it with that much water, but you won't sink it.

Funny you bring it up...a seadoo will keep running till water gets in the carbs...trust me I know...LOL 
Well actually it was a buddy on my back up ski and the stinger hose came off. It filled up pretty fast but he didnt notice b/c it was a 15min sprint to the next spot so it wasnt sloshing around. As soon as he let off the gas it got a splash of water in the carb. Even worse my bro had put the bilge in that ski and he kinked the hose.
We were in the middle of the lake and I just had him shut down and we quickly pulled it to shore. By the time we got it to shore it had gotten water in the motor so we flipped it on its side, shot a bunch of water out, fixed the hose, little gas in the plugs and she was good to go.

Ok so I took it back down to the river today and had it on the trailer strapped down. I saw water coming in from the vts box. Took the cover off and the motor had a lot of water damage and the water was coming out from the back side of the motor. What can I do to fix this?
Place the outer VTS boot & clip clamps, about $15.

Also check your tuned pipe freeze plug welds. You will see four on your pipe, these rot internally then spring
a leak, flooding your hull.

Where can I get a VTS motor at for cheaper price?
Yes. Instuctions come with it, tho its a no mind blaster, easilt done from the rear of ski if Ya set the trailor tounge on the ground, have a seat
behind the ski. Disconnect the rod, take off rod end, then the two clamps that hold each end of the accordian boot. Do not use metal clamps, The kot comes with the proper plastic clip-clamps.
