Well I've decide to recover the stock seats as the original covers are beat up. I'm going with Blacktip seat covers and traction mats. I have a pnuematic staple gun from harbor freight (#68029). Any suggestions as to which staples I should use?

Stainless for sure, 3/8 works well. 1/4 too short, will pull anywhere you have extra material. Get cover really warm and work slowly to pull and stretch as you go. Mark the center rear and center front of cover and start there so you don't end up off side.

Are you in fresh or salt water? If in salt you should use monel not stainless staples. The stainless ones specifically state not for marine use.
