I have a 97 spx (with 787 engine) that i had at the lake last weekend. has been running great. however, we stopped on the lake to swim and when I went to start it back up, it wouldn't crank. Long story short, got back to the ramp, and it had a LOT of water in it. Drained it, took it home and couldn't get it to crank. Just a click. Checked the manual and pulled the plugs and it was full of water. After getting the water out, put on another good battery (drained it's battery trying to get it started), verified it had a spark and it now cranks, but won't start. Checked the fuel separator and it only had gas, no water. Check all fuses. Where should I go from here??

you still got water in the system. Keep crank'n til all is out, then choke it til it fires up. Once it fires, keep holding choke, til it bogs out. Then fire it up again, without choking, then slightly ease into the throttle.
