do any of the seadoo's come with trailer brakes?

Yes, if the trailer weighs over 1000# empty or 3000# loaded inc trailer it is required by law.

is it possible to add brakes to the trailer of a challenger? I don't trust the brakes on our suv to stop both it and the boat.

Check with your local trailer company...it might be pricey. You could just drive slower and leave yourself enough room to stop...
