Seadoo Xp LTD Engine Alignment

So I thought I understood how to do this now I'm confused. I dropped the engine back in and I am waiting on the engine alignment tool to get here. Today I pulled the pump and the shaft. Does the mid drive shaft also have to come out? If so, how do I get it out? Do I have to remove the seat and shock or is there an easier way? once it is ready to be aligned is this the correct procedure?

Once I bolt on the engine alignment plate I take the rod and insert it through the plate. the rod will pass through the joint support and needle bearing and align to the PTO Coupler and the snap bushing? Or am I way off on this procedure?

Any input or maybe a step by step would be greatly appreciated and I tank you for your continued assistance.
 
... I've done more engines than I can count in 2 XPs w/the long driveshaft... never used an alignment tool...

5 seasons of the roughest riding you can imagine later... no issues.
