Jet-Ski only runs full power with seat off

My 98 GSX Limited has been in and out of the shop lately. The latest problem it has is really odd. With the seat on, it will top out at 35-40MPH. The motor sounds fine, the ski just doesn't get up to top speed.

However, when I take the seat off it tops out at 65MPH. The best I can determine is some kind of an air intake issue, but I don't know what would cause it. There isn't any crazy amount of smoke coming from the engine. I'm just at a loss and jet-ski season is coming to an end. I need some advice!

Air Intake

There is an oblong plastic tube that draws air into the engine area check to see if it is there and the tube is not blocked. Also check the flame arrestor/filter on top of the carbs inside the breather box. I clean mine with 409 and hot water.

It's not easy to block off the air to the engine... I would be more inclined to think it's an exhaust leak.
