Ever since I purchased my boat, i have always only used it for day trips which I always follow up with flushing the engine and jet drive.

I am contemplating an island camping trip during which my boat would be in the water for two days.

Will this contribute rusting or any other issues inside my engine? Anything I can do during this period to minimize the impact?

Well, I am not an expert in the matter, but I used to work at a Waterski School in Florida and we used to leave our Ski Nautiques (which are inboards) in the salt water from Monday-Friday every week. Then pull them out at the end of the day on Friday, flush the engines, spray down the hull and pretty well anywhere the salt can get into... then put them back in on Monday morning.
