Alignment Questions - is it uncommon for things to be THIS out or did I do something wrong?

Trying to do the alignment on my 95 HX and when I insert the rod, it is way off compared to the PTO. It’s also not well centered in the thru-hull, it’s not touching but it’s definitely not centered I’ve tried uninstalling and reinstalling the jet pump late and it really didn’t change much but I’m wondering is there something I messed up on my end with the tool or is it possible that these are actually just that far out?

I was. I feel like an idiot, took the pump plate off for a third time and that’s when I realized that there were two small shims on the top mounting bolts and that’s what was cocking the plate not allowing me to line it up. Was a piece of cake after that!
