97 Seadoo GS Problem

Two summers ago we got a new engine put into our 97 Seadoo GS. Ever since then, we have had a slight problem with stalling and bogging down. Just recently this problem has gotten worse, and is happening much more often. It almost seems like it is running out of gas, however there is plenty of gas. When I can tell the engine is about to stall I can let off the gas or give it more gas to keep it from stalling. Also it seems as if sometimes it does not run at top speed and sometimes it does. Does anyone know what this problem could be?
