That number is realistic based on the year and engine.

With a fresh rebuild there may be more to be had.

I'd take a compression test just to see where it is.

Even with 150 on each cylinder and calm water with a 150 lbs person? My main question is the top rpm at 6500

Have another fresh build motor with milled head, factory exhaust, 101 oct fuel fresh crank that is getting build and will keep this one for spare.

Your rpm's do seem low, should be closer to 7000 rpm. But rather than build a go fast motor with expensive parts that will have a negative effect on reliability, I would upgrade to a gsx or gsx limited. That is what I did, got a 1996 gsx and very happy with it. Same hull as the gs, with 110 hp.

Again, could be a bit low on compression.

Trim plug wires 1/4 inch, that normally helps with spark quality.

Maybe slightly dirty filter or a fuel issue,,

That is a little low, but not much. The 720 or 717 as it is called is a very reliable engine if left alone. I think stock that ski when new was right at 50mph.

Actually 46mph on the GPS sounds about right, that translates to about 49-50 on the lie-o-meter, your rpm's are a little low, check to make sure your carbs. are opening all the way. My 96GSX tops out at about 6750-6800 rpm.

Check to make sure the throttle cable is opening carb all the way and your high speed needle adjustment should be all the way closed!

I will cut the wires 1/4 back.
Will check that the throttle is opening all the way.
Where is the high speed screw located?

I have a 97 GSI and I can get 51 mph on my GPS , may be good to check wear ring and impeller

No, the impeller and wear ring would actually help RPMs be higher as it releases some of the load on the motor. The speed of these crafts is directly related to your rpm. The faster they turn, the faster they go. What do the plugs look like? Are they even? Could also be carb related.
