2000 Sea Doo Challanger 2000 - Problem

So i will start, I had the boat in the water anchored to a chain which had a drilled anchor in it in about 3.5 feet of water. We were just about to go into town from our camp when my wife noticed the boat looked low. I went out and checked and the boats engin compartment was half full of water. There was a log on the front of the boat brining the nose of the boat down and water coming into the boat. I noticed i turned of the main power on the boat. My stupid decision. So i turned on the power and turned on the bilg pump, all the water came out and turned on the power and tried to start it but no go. I towd in the boat.

I took of the spark plugs and there was a murky white guey residue on the plugs. I turned the engin over without the plugs and the same white guey stuff came flying out. I started taking apart the first engin and took it apart until i saw all the whitish oil. I am on the bottom pan the crank shafts and pistons are all together, all the oil is out and cleaned.

I left the second engin all together until i have the other complete so i know where all the cables go.

So i am at the part where i bought a gsket rebuilt kit and am ready to put together everything but i just want to make sure, I noticed there is no oil where i pulled it all out from. Do i need to pur injection oil back into there or will it do it by itself. I need to clean out the carbs as well, any one have any sugestions or hint . Should what i have done be enough to get it running again. is there anywhere else i should clean out while i have it appart.
 
Maybe i was not specific enough or did not explaine it well enough.

I just need to know if there needs to be oil pourd back into the bottom where the shaft holds the valves or will it fill on its own. if i do need to fill it is it the same injection oil as i would put into the cointainer behind the seats.

I have my engine all clean and dont want ot put it back together without completing everything.

The 2 lines going to the rotary valve is feed from the same oil injector tank in the seadoo. When you attach the lines to the connections it should gravity in to fill the rotary shaft chamber. The hose under the carbs area is the filling hose, and the other hose under the exhaust is the return vent line. Attach both hoses and it should flow into the cases.

Thanks Karl, thats all i needed to know

The only thing is i never took off those cables, i left them on cause they were not in the way, its been siting for about 2 days with the valves on, i can spin them and i dont see oil in there, does the power need to be on, i do have some sensor plugs unattached. Would that be the case? or is it cause the engin is not sealed and there is no pressure in there?

What should i be looking at if the bottom case does not fill on its own with injection oil from gravity?

I re-read your first post...you got water in the engine so you disassembled it? There is a easier way to get the water out and started up again, if I read it correctly. You mentioned "you never took off the cables" in post #4...do you mean hoses to the rotary valve chamber? The rotary valve chamber is sealed from the crank with seals, so no water or anything can get into the chamber unless it goes in from the hose from the injector or the vent hose on the other side, that goes back to the oil injector tank. I hope were talking about the same thing.

This happens more frequently on PWC skis and it's no big deal. If it ever happens again, remove plugs and crank to get most of the water out. Clean plugs and install. Try starting. Repeat until it will start and then go boating for a few hours to dry out remaining moisture. Then fog it good before storage. No need to take engine apart.

It does not sound like you got that much water in engine. One of my skis completely submerged last summer. Water gushed from plug holes when I first turned it by hand. Following procedure above I eventually got it started.
