03 gtx with a 06 and up crankshaft problems

I recently got an 03 gtx for dirt cheap, wasn’t running. Previous owner said the crank had broken and he had the motor rebuilt. After the rebuild motor would turn over but wouldn’t crank and it would just backfire. After going through this thing I’ve found that it was rebuilt with a crank for an 06 and up, so the ignition timing is off because the pickup gear is in the wrong position. Has anyone ran into this and what would be the best way of fixing this? I’ve seen a couple of post where people would take out the alignment pin or drill a new hole in the pickup gear to put it in the correct position. Is that the best and easiest route or should I change out the crank and go back to a 02-05? Or is it possible to switch to an 06 and up pto housing?
 
Easiest way is to use a newer PTO housing.

Cheapest way is to drill hole and move the encoder to proper position. (Free but takes more time)

Crank is fine, no need to change.
