Weird no start??

I bought a 2006 gtx s/c that did not start and the lady I bought it from said it has been doing this intermittently for a while but now will not crank. I diagnosed it as a bad relay, had 12v on 1 wire and ground on the other at the solenoid when pressing start button, 2 beeps with key on post and 3 beeps when left on. Installed new solenoid and it cranked a couple times but I had coil packs plugged in but not in holes, didn't want it to start just checking its ability to while working in the garage. After a couple cranks it would no longer attempt to crank any more and solenoid would not click. The ski was beeping many beeps in a sequence but I did not count it off and when I disconnected the key the beeping kept going and the gauges stayed on. I had do disconnect the battery to get it to stop. Next I reconnected the battery and disconnected the lower wire from the solenoid to see if the starter was the issue and now the relay is working again and no more abnormal beeps. I reconnected the starter and all is working normally now and if fires right up. Could this be an indication of a bad ecu or because I was trying to crank with the coils out but connected did it piss off the computer? Any other thoughts would be great, I am new to 4 strokes coming from may 2 stroke skis.
 
I agree with the post may be the issue because it did not stop after the key was removed, but if the post was bad would the fuel pump and gauges still turn on, the beeper was also beeping normal when it would not crank either.
 
The post has 2 circuits and can have one of them connect and the other one not when they start to fail intermittently.
 
Thanks for info ski-d00, I went through all of the parts diagram and couldnt find the part number if any one can help me out with that. Looks like there are 3 and 4 wire ones also. Are the aftermarket ones sold on ebay any good?
 
Wondering if ski-d00 could lay down the basics of the DESS post and key operation. Never knew exactly how they interacted and then you also mentioned it having 2 separate circuits. Would be good to know for future reference. Thanks.
