Water coming into engine compartment, where from?

So I successfully replaced my wear ring, put a new skat trak impeller in, carbon ring, and all the other parts on the drive shaft without to many problems. I put the boat in the water and it's running rough, so I am looking at pulling the carbs and either cleaning them, or should I get a carb rebuild kit and just redo everything? Also going to clean or replace the rave valves. I can hear the sound of air leaking out/water leaking in underneath the engine, but I cannot see it. No apparent damage on the bottom of the boat so it must be coming through the ride shoe? Any ideas or suggestions would be appreciated.
 
If the motor is running rough, I'd check the sync on your carbs. If one is trying to open before the other, this will cause it to run rough.

Water coming in?... This is either going to be from your carbon seal and ring, where your shaft goes through the hull, or you might have a water line off of the motor. If it sounds like its coming from under the motor, I doubt its the cooling water supply lines, but sounds like it could be your drain lines off the jugs. This line is impossible to see with the exhaust system on. Standing in back of the boat, looking over into the motor compartment, between the exhaust and motor, there is a clear water drain line, that is coming out from under the motors left side, going back to your calibrated fitting in the exhaust.

If your hearing this trickling sound of water coming in, while the boat is in the water (not on the hose), then your probably hearing water trickling in your exhaust from your water regulator.
 
Yea, its definitely not the carbon seal and ring. It was gushing water in as I didn't push it far enough back into the 3rd slot on the shaft, but I fixed that real quick when I thought I was about to sink. Is there a way to fix it if it is trickling in from the exhaust front he water regulator. Time for a new regulator, or just an oring or gasket?
