Seized 98 GTX

Maybe I had too many questions in my last post about my GTX seizing for some reason while sitting overnight.
I have pulled the top of the pistons off to take a look at the pistons and cylinder walls. They appear to be in good shape, no sign of scoring or burning and the tops of the pistons are clean with just a slight amount of carbon deposit.
I have since pulled the engine out of the seadoo, when I pulled the starter there was some fairly rusty water come out of the starter hole. This may explain why it wasn't chargin, I haven't taken anything else apart yet.
Is there any chance that something in the stator end of things could seize up the engine especially considering there was water in there that was pretty rusty.
I have to go out of town tomorrow morning and want to spend the week preparing for whatever I need to do next weekend to get this back together.
I'm also assuming that I will need to replace the cylinder head gasket since when I put the piston top back on.
Hopefully with fewer questions I'll get some answers.
