Replacing rotary valve without removing engine

Hello all I have a 97 GSX 800. Would like to know if it’s possible to replace rotary valve and cover with the engine still in the Sea Doo. My issue is engine will start on trailer but won’t start in the water. Engine runs well out of water but won’t start on water so seems to point to worn rotary valve.

Yes it’s not that bad. Make sure you have a dial indicator for finding TDC and a degree wheel.
 
The rotary valve cover will be worn.

What would you call enough wear to require machining the surfaces on the rotary valve? I've only done a couple. Last one the I got a reading of .019" but I only checked two places. I did find the engine a little more peppy when I address this issue.
