Possible bad magnet?????

i have a 94 xp 657 that i finally got running, the way i did this was by removing the woodruff key and turning the flywheel 90 degrees and she started right up and runs fine, so i did the math, 4 magnets devided by 360 degrees gives me the same position every 90 degrees, why would the jet ski run at 1 90 degree point and not at the one with the woodruff key, has anyone ever had this happen, could a magnet go bad and not have enough power to trigger the stator. also my 12v low light is on.

Was any work done to the engine? Was the flywheel replaced?
