I went out today first time for my 97 gti everything was ok at first then i noticed the beeper sound i stoped the ski took seat off turned it on again in water and noticed a water leak in my exaust manifold my question is do you think my engine got to hott for damage because of that also can it be fixed with maybe jb weld are similar ?

The tuned pipes tend to leak where the plugs are. You can try to fix it with JB Weld. Many people do it and it works fine. Or you could take it off and have it welded. As far as damage, it depends on how much you ran it after it got hot. The alarm is there to prevent you from overheating it. If you shut it down and let it cool when the alarm goes off, you should be fine.
My pipe also leaked. the first time in 2 spots I used WaterWeld putty. It held for about 2 yrs, then I had it re-welded in 2009...so far so good.
