Jet pump install/removal 96 sportster

i have a 1996 seadoo sportster i took the motor out and just received my new one today. I got the motor out without taking the jetpump off. Do i need to remove the jet pump when putting the engine back in so that the drive shaft lines up properly or can i put the motor back in and line the driveshaft up as it sits? thanks, Bobby
 
When ever you loosen or remove the motor to hull screws capture the shims - these are what holds the alingment to prevent the pto splines from working at a angle causing failure. Many motor jobs begin with removal of the pump and one reason is it gives you a chance to inspect and repair the pump bearings while waiting for the motor to actually arrive, at the very least change the pump oil and look for milky oil draining out - this milky color develops when the oil has mixed with water based on the seal/s letting the water in.
 
i never removed the engine mounts. i only took out the bolts that hold the mount to the mount. The pump is rebuild and in good condition. This motor was taken out 1 month ago do to motor problem this is the 2nd time in 2 months that it willbe out. in this case do i need to remove the pump or since the motor mounts were never moved am i still aligned. thanks again, Bobby
 
IF the shims got disturbed, yes, and you would then have to re-align the new engine
or the drive can damage the new crankshaft bearings. Buy or rent or borrow an alignment tool. Bills86e
