Hello guys so I bought a 2006 Challenger 180 and I have a question about 4 small holes in two places on both sides of the boat? Was it for a tower maybe? I have no idea!

Yea it's definitely not tower holes...the tower brackets are fiber glassed in and are about 2 1/2 inches thick...about 2x3 square....could of been extra hold downs for Bimini or maybe had it set up for fishing..maybe rod holders...
 
Small screw holes can be filled in using Marine-Tex epoxy almost nearly imperceptibly, might try that. If the surface around the hole is raised try to grind it down with a dremel sanding drum first before filling the hole and stuff some paper or something deep into the hole to keep the epoxy from just dripping out the bottom.

I often tape a thin plastic release film over the hole to smooth the surface, a piece of plastic soda bottle should work.

Looks maybe like some holes are already filled?

Another question... I'm putting in a new sound system! Has the stock original!

Putting in 4 JBL 6 1/2 speakers with a JBL Amp to power the speakers... Also a JBL Subwoofer with another amp for that... Should I add a second battery? I'm thinking I should???

Yea that's gonna be a must....don't go cheap on the battery...it's worth it to just do it right the first time...I went through batteries for years and the best that I found is the blue optima marine battery.....don't have to touch it for about 5 years...I got 2 in my challenger...one for cranking and another is a deep cycle for running all the extras...pricey but way worth it
 
I added a second battery when I upgraded my stereo in my Challenger but I didn't install a power amp. Added second battery for peace of mind. Can run the GPS/chart recorder and stereo all day and not worry about starting the engine to get home.
 
In the case you will use your stereo and electronics all day, I vote for a second battery and optional dual battery switch to accommodate switching back and forth depending on how you intend on using your boat, this is a popular upgrade. Often they don't realize it can take 10~12 hours to fully recharge a group-24 style L/A battery, a 30 minute ride back to the marina is insufficient charging time no matter how large of alternator.
 
Before I take my boat out for the day, I top off (recharge) my two batteries. It is usually week between outings and the ride back the previous time was not enough to recharge the batteries. I agree with Sportster 2001.
