Engine turns over-wont start- then alarm sounds when I hit the start button

I have a 2002 SEADOO GTX DI. Rebuilt engine with about 15 hours since build. After this winter, I was having trouble keeping it running for more than 3-5 seconds. I guess that this was a fuel pump problem. I just replaced the fuel pump yesterday and it beeps twice when the key is put on. I hear the fuel pump prime and the engine will turn over without starting. After two or three attempts, it will not turn over at all and when I pust the stat button it will just alarm until I release the start button. Engine does not turn over when the alarm is on. I can pull the plugs out and the engine turns over fine. Put the plugs back in and same problem. The battery is good with a charger connected and fully charged. Any ideas why alarm sounds steady when the start button is pushed? When I let go of the start button, the alarm stops. The maint comes on and the red light will flash 10 times.

First never try to start a seadoo with anything connected other than the battery. No chargers, or boost boxes or there is a chance you can fry the computer.

Second.. aftermarket fuel pump? I don't think there is an aftermarket one that has been found to work for any length of time.
