My 2004 3d's "pto" broke at the engine. How do I change it? Pull the motor? pull it from the back? any help would be appreciated.

Yes, you will have to pull the engine and the PTO unthreads from the crankshaft.

the 3d has 6 bolts that hold the pto to the flywheel. read somewhere that you take those out and it comes off the flywheel. Does everything else come out the back end. I am flying blind

Looking at the Propulsion diagram it shows a 1 piece PTO but on the crankshaft diagram it shows the 2 piece one. If you do have the 2 piece PTO then yes, you can just remove the 6 bolts and replace the damaged part. You will also need new drive couplers. And you will have to align the engine as this is the typically the cause of the driveshaft coupler failures, that and broken engine mounts.
