Blowing fuses

Newbie.....just got a pair of 2002 Seadoo GTI-LE is mint condition, or so I thought. Came from dealer and started on first rollover. Ran both for about a 25 minute run to go visit some relatives. Kids played around for about 20 minutes or so And then docked them. Plenty of water. Started the ride back and one would not get up on top. After a couple hundred yards it finally got moving and ran great. Got back to dock and kids wanted to ride alittle more. About 5 minutes more and same one just quit. Towed back in. Blown fuse on main board. Swapped, but no beeps and no turnover. Blown fuse as soon as replaced. Disconnect everything. Switched modules with other and worked fine. Safety switch checks good as does start/stop. Found another blown fuse in back panel. Unplugged everything and started trial and error. Can power all EXCEPT plug to flywheel/magneto. It was dry upon opening, but could see alittle discoloration on case from old water. How can I check the magneto before replacing?

I've actually got the full service manual, but couldn't find a specific method for testing the magneto. The manual was a huge help in testing all the others things I've eliminated so far. Guess I missed the part on the magneto, so back to reading. Thanks.
 
If you have the manual look at the wiring diagram. I have a 1999 GSX. My stator wires the three yellow onse go to connector # 2 on the MPEM board. I pulled the connector and measured the three yellow wires to each other and to ground. This problem is making me crazy! It appears that the more knowlegable say that the starter is being ground up some by the flywheel which creates magnetic pieces and shorts out the stator. I have had this problem 4 times and only once was the stator ACTUALLY BAD. JUST A GOOD CLEANING OF IT AND BOTH HOUSINGS DID THE TRICK. Remove the stator cover with the stator intack, clean it and then see if the yellow wires are shorted to the case. If so remove the three allen bolts clean it real good put it back in and see if its still shorted. Vaccum out the starter housing and the flywheel casing too real well.
