Have you pulled the spark plug boots off and checked the plug wire windings to make sure you are getting a solid connection there? Looks like we need to take things step by step and eliminate as we go.
I will check plug boots,although i dont think this is problem,It would missfire or something,This just cuts out completely,no warning.Restarts immediatly
I've been following this thread, I still think you should rebuild the carbs and set popoff pressure. But that being said, anybody think he might have a bad battery or possibly battery cables? Lots of things have been eliminated, this is a tough one. Keep us informed.

Also i dont think there is a problem with battery it is a very good batt.Never had a problem
Now i've noticed it seems to stop more often when it gets used for longer period.
So that to me seems to be in the ignition coil type area
I'm going to buy another exact model to test out everything so i can finally find the problem.Gee its hard as i have to buy exact year model because they are all different.

I'll get my book tomorrow and get you the resistance specs so you can check your components before you go buying them. It's cheaper that way and the wife will be much happier.
from what I remember, maybe little blurry, but, you were get'n a "cut-out" around mid/high rpm..? Disconnect the rectifier, when this part goin bad, it'll give off this similiar senerio...
Update..nevermind that possiblility, forgot, the rectifier is built into the mpem, but, you may have a faulty one though
What about something simple like changing the plugs?

I own a 99 ltd and same thing happend to me a couple month ago, and this is what i found>
1. the black cable running from the rear electrical box was rust inside and i change it, everything works but i fails again
2. The nuts for the starter came off so there was no negative to the starter and it couldnt start
3. inthis machine there are some negatives that go to the mgt front cover which happend to be rust so again i dint have power at all,
check everything fisrt because mpem are very expensive.
Here is one for you guys. does anyone think it may be the coil, It does seem to do it more the longer you ride it.From my experience with cars when coil gets hot they will break down in spark. Will the coil on this ski stop the engine like it's doing.
Carbs and filters are NOT the problem - I have the exact same symptom on my 97 XP with all fresh fuel lines and a fresh carb rebuild with popoff pressure perfect...

I am having a similar problem on my 96 GTX. Fuel lines replaced, fuel filters cleaned, and RAVE valves cleaned less than 1 week ago. Mine cuts out at anything around 5500 RPMs or whenever I hit a wave of any size. Electrical connections are good. I too am trying to rule things out as I go.

Over winter i had a good look at the Earth wires,I found one to be loose and corroded,I fixed it,Replaced battery,Put it back in water.
STILL DOING IT

Have you checked the earth strap from the battery to engine block? As you are pressing the starter switch soooooo hard to try get it started.
Also your starter motor could be so badly worn it is shorting out. At high revs or going over waves, causing the shut down.
Pull out the fuel selector valve and check for obstructions, also make sure it shuts off the reserve circuit when in the on position and vice versa. I just had two 951 skis, both selectors were bad.
You did check the carbs, right? They seem to be a majority cause of problems with SD's.
For parts interchange, go to rivayamaha.com, select orignal parts finder, then go to the year you want to cross check. Put all the parts in your cart, then do the same with your ski. GO to your cart and they will have the part numbers so you can compare them.
Don't want to sound like a 'doomsayer' but it could be a sticking piston, as mentioned in other reponses.
What are your compression readings?
We had the exact sort of problem and had to get a rebuild.
We did the whole engine but you may only have to do a top end.
Pull your raves and shining a torch into the chambers check and see if there is any piston damage-scrape marks etc.
