1996 GSX Spark Problem

Long time reader, first time post. I have been able to solve all the problems I've encountered with my GSX from searching and reading threads on this forum, except this one.

I have a 1996 GSX that is confusing me. It has been very reliable up untill now. The problem I'm having is

When cold I use the primer to start it, like always, fires within the first few seconds. Will then run great as long as I want, on the hose or in the water.
After shutting it off, it will not restart. I have to let it sit for about 3-5 minutes. Then it will fire up and run great again. Shut it down and same problem.

After alot of testing various things I have found that I have NO spark for the 3-5 minutes while it wont start.

I tested voltage at the battery. While running I dont get 14.4V I`m all over the map 38, 58, 24, 14.4, 26. I was having problems with Batteries charging so I figured OK must be Rectifier, so ordered and replaced that Today. No change still no spark for 3-5 minutes after shutdown and voltage still all over the map.

Within the last 3 months I have put a new coil in (seperate issue). New battery, CDI box, I change my plugs pretty much everytime I go out on the water. I have the oil block off installed, running premix.

If anyone has had a similair problem or could point me in the right direction that would be great, I am hoping to back on the water Tuesday, if I can fix tomorrow.
