03 gtx 4tec SC not running in water

Currently working on a 03 gtx 4tec SC. Having some issues and hoping to find some possible remedies. To start off, engine got flooded with father tried to flush it before starting motor. Got the water out of the cylinders and oil flushed 3 times. New oil, new filter. Now it will run on the water hose connected, can rev the motor up no issues. but when it's placed in open water, cuts off after a couple seconds of being in and doesnt want to turn back over. Any ideas why this is happening?
 
Did you remove the intake and exhausts systems and drain all the water out of each? Exhaust system doesn’t work properly flooded with water.
 
Im new to all of this, I thought I did. Removed 2 hoses on the back end ans vacuumed water from 2 black cylinders on the bottom sides. What all do I need to removed after that? J pipe and what else? I spent about 6 hours last night reading how this machine is put together so im slowly learning.
 
Are you reading the service manual for your ski? Doesn’t sound like it. Download a service manual and follow the steps for a water flooded engine. Intake manifold can also be holding water. Running in the water loads the engine more than on a hose, that’s probably why it’s not running correctly.
