Water in bottom of crankcase

Ok my compression was low so I decided it is probably ready for a topend kit. I had some scoring in the cylinders which didnt suprise my since it is a 97 xp 787 and has never been freshened up. I pulled it all apart and found that there is water in the lower part of the crankcase. Is this normal? If so how do I get it out? Or do I need to remove engine and go further? Thanks.
