Water flooded engine

My 1999 Challenger will not start (no beeps from the DESS and the starter does not turn over). The manual says one the reasons could be a Water Flooded engine. Does this mean the compartment flooded with water??? If I tip the boat backward while its on the trailer it beeps twice and I can start it. If it is leaning forward or in the water I get no beeps and it won't go. Has anyone experianced this problem? I started it up last weekend on the trailer and water blew out of the exhaust. It had been sitting in rough water for about 4 hours one day. Could this have damaged something????
