Sbt alignment plate issues 1996 hx

Working on my 96 hx I am reinstalling the engine so I go to use my sbt alignment tool and the plate won’t slide on, the bolt pattern is off. The two bottom holes are off. The left one is a litte to the left of the hole, and the right is angled a bit down. The odd thing is the pump slide on and off perfectly. I’ve used the sbt kit on a 96 gts last year with no problem, so I know it worked on at least one model. I was thinking I could use file the two bottom holes of the plate to make it work, but will this hurt the actually alignment. I figure it’ll still be locating on the top two bolts. Opinions, suggestions? I thought about trying to some how move the studs around but haven’t had any solution come to mind on how to do so.​

Similar problem I encountered on the GSX resto recently. Loosen the nuts inside the hull, which should be enough to allow some wiggle room with the studs.
 
That’s what I figured out finally, thank you for the reply it worked and the engine is well aligned now.
