RXT-X running rough

2009 RXT-X is running rough. Start up no problems, when I give it some throtle it misses very badly. I tried two set of new spark plugs with the same results The unit has 65 hours on it. Could it be a supercharger? What happens when a supercharge goes? Does the boots that go on the spark plugs go bad? Is there any thing special about the boots? Or are they just all rubber with a contact to the plug?

If it misses it is usually an electrical issue, what do the plugs look like when you take them out? Is one wet and the others dry? Could be the coils if there is no check engine light, the dealer can test them and tell you if they are bad or not.
