I would like to thank all users which helped me on this, specially: "red2blue", "CoastieJoe" and "ski-d00".

To help others in the future, below there are pictures and description about what I did, to solve the issues I had:

1. First of all: Cavitation

I removed the pump and changed the wear ring, checking the clearance of maximum 0.40mm on the middle of the blades. Took the chance to change all the grease from the cone and bearings, to remove rust and paint all the pump again. In the end of the day, pump looks like this:

2. Leaks (there were many!)

The "PTO Seal" was spoiled. I don´t know the reason, but there was not o rings on inside of the bearing anymore....

I can suppose, due a wrong installation, according the seadoo shop manual.

Also the drive shaft bearing seal (small one) which is installed on next to the PTO Cover, was also broken.

In the end of the day I bought two new PTO Seals, because there was two different types....
In the image below: First one is the old one, the second one is the correct for my ski (with o'rings) and the third is the wrong model (with seal).

In resume, these two parts on the image below, were the cause of the leaks... they are broken and also were installed wrong.

Codes:
420630551 (Sea Doo Sealing Ring)
and
420832648 (2004 GTX 4-TEC, Supercharged Ball Bearing With Bellows. Includes 42 to 43)

Now the ski is running fine and thanks god, without any leaks.

Next steps: I will install the new supercharger (waiting for it arrives) and will change the oil pressure sensor (maybe is the reason for the warning flashing light above 5800rpm).
