GTX starter drive replacement

The starter drive froze on my 2000 GTX DI and I was able to get the cover off by just pulling the front and rear mm bolts and picking the motor up a few inches.
Inside the cover was about a cupful of rust colored powder covering the stator and pickup (which probably explains the original low voltage output issue). My question is one, how to lock the drive to pull the flywheel and two, do I need to realign the drive shaft if it was not disconnected. Thanks for any input on getting this machine running again, it's my first time wrenching on a ski.
