I have a 1996 gtx lots of hours of run time. also 1999 gtx limited with over 250 hours no problems with either. have been looking to buy a 2000 or newer. I see alot of them mainly rfi saying only 45-50 some 60 hour on seadoo motor just rebuild or replaced. wondering is there some kind of problem with the rfi motors?

no.

The problem is... if you have a 10 year old ski with only 50hr on it... things rust, and rot as they sit.

A ski with very low hours for it's age is worse than a high hour ski. (or regularly used)

I personally have a 1990 Si that gets used all the time. I bet the engine has well over 500 hr on it. BUT... I picked up a 2000 Genesis with only 78 hr's on it... and it needed a lot of love mechanically.

Finally, I personally don't like the injected motors. They are generally reliable, but when there are problems, it can get expensive very quick, and they are hard to fix without paying a dealer to hook into his computer.
