The carb adapter (sea doo term not mine) is blowing bubbles, pretty well I might add. FYI the engine ran fine before disassembly. Any suggestions?

If it can’t be sealed you have to replace it.

You need absolutely no air leaks.
 
An engine can't. With an air leak on the intake that cylinder is running lean even though you haven't noticed any problems. If it is a molded rubber part that is leaking your only option its to replace the part.

The boot is $80 from seadoo, a new engine is $1,000.

so this cant be resealed and must be replaced?
"that cylinder is running lean" the plugs were brown so it wasnt running lean. that is why this makes no sense. The engine ran fine, the plugs looked great this part leaks.
 
If air is coming out it is also leaking in. This leek will continue to get worse over time and eventually seize that cylinder.

It appears like the leak is coming from the molded rubber part in you picture so it can't be repaired like a leaking gasket. You only option would be to replace the entire boot assembly.
