challenger 1800 issues

I have a 97 challenger 1800 with twin 110hp rotax engines. The port engine has been giving me a lot of heartache. I recently cleaned the rave valves and changed the spark plugs. Both intakes are clean of debris and weeds. When I attach the key I get a double beep and a continuous beep on a cold engine. The port engine will not rev past 4000 rpm, only when in water. I ran it on the garden hose when I got home and it still has a continious beep, however the port engine will rev normally. Any ideas?
 
Thanks, I also noticed my bilge pump isn't working and am going to get that fixed, but do you think it would have anything to do with the one motor acting up?
