97 GS, 720, quit while riding

We were at Lake Martin last week and my GS quit working while out on the lake. We had been there a couple of days and ran it without any problems. Were on about a 20 minute ride when it sputtered twice and quit. We were running at about half throttle when it quit. It will turn over and tries to fire but will not keep going after stopping the starter. I figured it had dropped a cylinder but after we got home I checked compression and both cylinders are about the same (~135). I'm going to check fuel flow today and see if there is a problem there and also make sure there is spark. Any suggestions? Thanks.
 
Two things come to mind......

1) Make sure the rotary valve is spinning.

2) Make sure the MAG coil isn't shorted. (should have a good spark while cranking)
