96 xp mpem problem

Hi everyone, new to this forum. I searched but could not find my exact problem. For about a year now and it has gotten worse when I put the key on the post sometimes the horn beeps and am able to start and sometimes nothing. I just had a new stator put in for another problem of no spark and the ski starts now if I get lucky enough for the key to work. I bought a new post no help, went to the dealer and had a new key programed no help. Dealer said it was the brain. I opened the gray box checked all connections, nothing obvious. Which box is the brain the one with the 2 fuses on it or the other that is under the clamp bracket? If I buy the new mpem will I have to reprog my key? Thanks for any help on this issue. I also just bought a new agm battery and all wires and fuses are good in the rear box.
 
The ski starts, so I think you don't need a new mpem. Lots of shops have non-certified techs that seem to fish-about in diagnosing and they make things worse. I
have seen many harness connectors and fuse connections disabled from mechanics stabbing or cutting into wires, female pin receticales enlarged from
pushing probes into these. You may have Several of these senerios as your ski is 14 years old. Seadoo's wires are color coded, black is common ground. I have seen the
mpem fuse female connections wallered out,allowing moisture into the unprotected circuitry below. Start at your mpem and inspect fit, clean, and air chuck out any debris & moisture, and dielectric grease any & all fuse, pin connections, and lugs.
Go over the complete harness & cables. An Ohmeter should be used on each coded
wire for continuity. Carefully go over each of these. A wire diagram is in the last pages of your Factory Service Manual, Here is a link to your mpem :

Like I said, you may find several instances of bad or corroded connections or a broken wire, or just not connected, like the two small black wires to neg battery.
