96 XP intermittent misfiring and water in hull

I bought a pair of Seadoos, 94 GTX for the wife and 96 XP for me about a month ago, both pretty clean cosmetically.
The he GTX runs flawlessly, but the XP has issues. When it runs it is very powerful, then it just falls on its face and appears to run on one cylinder. To add to my trouble, I heard a noise like a bearing seizing, lost thrust, and took on a lot of water. The dealer found that the bearing in the jet pump had failed and ruined the housing.
I told them about the engine issue, compression checked out at 140 and charging system checked out good.
$1000 later I was back on the water, same misfire and water in Hull. Fuel lines are blue vinyl, some vent lines are still gray. There is a primer bulb on the fuel line just before the carburetor, when I tried using it it didn't feel like it functioned right, didn't reinflate after I squeezed it. Could it be a restriction? One individual here suggested voyage regulator, would that have shown up during charging system check?
Is the poorly running engine allowing water in or is it a separate issue?

First I would take it back to the shop and tell them for $1,000 you shouldn't have a hull full of water.
Second the primer shouldn't be installed in the feed line right before the carb.
Easy way to check voltage regulator is to unplug the red wire to it in the front gray electronic box and see if it runs better but it won't be charging the battery.
 
Thanks for the reply, I will be contacting the shop. It is a great handling ski, and I hope to get a lot more time on the water before the season is over.
 
You are absolutely right, mikidymac, it's a bad rectifier. The water problem was traced to a torn boot on the drive shaft, which they fixed at no charge. They found that the base gasket on the engine was leaking. The tech advised to ride it, that the bailers could keep up with it. I opted to have them fix it. A considerable labor charge on that one, but things should stay pretty dry.
Being a car and bike fanatic, I have done extensive engine rebuilds in years past, I am still in the learning process on these rigs.
 
I got the XP out of the shop this morning, then my wife and I spent most of the day on the lake. All is well with it now, thanks for the great advice.
