96 challenger taking on water

I bought a 96 challenger a coup[le of months ago and I'm having a problem with getting water into the engine compartment. There are two holes that lead to the hull and that is where the water is coming from. I checked the hull for holes or cracks and turned up nothing. My question is does anyone know how water could be getting into the hull?

It's not the drain plugs but there are two holes on the inside of the engine compartment that are letting water in from the hull. Is there supposed to be water in there? Where does the engine get it's water for cooling?
 
make sure the water line is hooked to the pump (on inside), other than that, cant think what else those 2-holes are.

You have line coming from pump, to head, then other line from head is the "outlet" along with the 2-lines 1 to "pee-hole" other to exhaust outlet flange.
