92 yamaha waverunner 3 electrical issues

I am fairly new to jetskis and have a 92 waverunner 3 that keeps losing spark. It will start and run fine first thing and continue running fine untill I shut it down. It does not die on its own. Once shut down it loses spark for awhile. The stator ohms out good and messing with the wiring in the electical box sometimes works, sometimes doesnt. Unhooking the kill switch has no effect. Does anyone have any advice before I start throwing parts at it?

have you try to disconnect the thermo switch ? It s a normaly open switch that close when the temp goes higher.maybe when you shut it down, the heat from the motor goes up to the thermo switch and take awhile to cool down...

I've tried disconnecting that as well. I'm sort of leaning towards the CDI box being bad but I'm not 100% convinced yet. I would tend to think it would not work all together if it was bad.
