2006 GTI SE running a little rough

Had a rare chance to get out on some smooth glassy water this afternoon. Not a boat on the lake and as quite across the lake as I can remember. That's when I noticed the ski running a little rough. Almost like it's skipping a bit at speed. I can feel it too with it so calm. No problem with acceleration, RPMs normal all the way up to just above 7000 at wot. Idles fine too, in fact smoothly. I thought I noticed something last weekend, but was so busy on the lake I chalked it up to the chop and my imagination. This ski has run flawlessly since we purchased in April. Oil level is good, coolant level is good. I'm thinking one of two things on the lower end of the disaster spectrum, a fouled plug/a or cavitation. Anyone have any other ideas? I'm going to do some investigating tomorrow, it was too late to do so tonight.

Any thoughts would be appreciated.

Well, I finally got around to replacing the plugs. I think its running a bit better, but still just doesn't quite feel right. Even my 14 year old daughter said it was running "rough" this weekend. Anything else I should be checking or be concerned about? I did not check compression when I had the plugs out, but I guess I should have.

I'm a bit bummed, as I was really hoping this one would be an easy fix. My other ski is giving me fits and I since I'm down to one Hydroport (due to a dastardly leak) I may have to choose to get rid of one. Would rather it not be this one.
