12 volt low warning - 99 GTX

I just purchased a 1999 GTX, the first time we took it out it started and ran great in about 30 minutes into the ride we could not get it started and noticed a low 12 V voltage warning. We are only going to be at the lake for a little while so we docked the Jetske for a few hours while we rode the other Jetske. Before we pulled it out of the water I went back over to it And it started right up. I assumed it was a battery issue so when I got home I replace the battery and it started right up again. The next week we took it out and the same thing happened we rode for about 30 minutes everything was great and while doing about 30 mph I lost all power And we could not get it started. When we try to start it it clicks. I reached out to a local repair shop and they told me to change the rectifier.

I change the rectifier and still have the same issue. I’ve taken a picture of the rectifier, the one on the right is what was removed and the one on the left is the replacement. The replacement had the same part number as the original but the wiring seems to be different. The red obviously goes with the red and one of the yellows had a reverse connector which aligned with the other side so there’s two yellows that might be in different positions but I enter changed both of them with the same result.

Looking for any recommendations on what I should do next.

Did you check the voltage to the battery while running To see if you are getting anything coming from the stator? You can also check the ohm readings between the yellow wires for the stator. I would check the shop manual but from what I remember you should have a reading between 0.6-1.0 between each of them.

The PWC will not run, it just clicks when I try to turn it over. will I still be able to test the yellow wires out of the stator without the engine running?
 
Wait, did you put a fresh battery in it and now it only clicks? Cause that could be a bad solenoid.
Yes I added a new battery and now it just clicks. I also checked my spark plugs early on and they were firing but they were really dirty so I replaced the spark plugs and now I’m not seeing any spark.

But..... After installing the battery it ran for about 30 minutes and then it died and now it clicks
 
Ok, check the stator to see if your charging system is functioning. Wanted to be sure we weren’t talking about two separate problems. Sound like it runs until the battery is dead cause it isn’t getting charged.

I just checked the connection where the three wires would come out of the stator and I have zero voltage

You want to measure ohms, not voltage, between each terminal where those 3 yellow wires come out and got to the rectifier. You are probably getting weaker and weaker spark over time as the battery dies if it is not being charged by the stator.
 
All you have to do is start the ski and measure the voltage at that battery. It should be over 13 volts and when you rev the engine it should go higher but not higher than 14.7. No increase in voltage can be evidence of a rectifier failure. A more thorough check of the charging system is an AC voltage test on that engine. I've never done one but they are on youtube. I think you need about 35 volts AC. the rectifier changes the voltage from AC to DC. I'm not an electrican or electrical guy so this is just some guidance. Lots of knowledgeable on the forum I"m sure can help with this. Good Luck !!
 
Templet has started you off well, visually the rectifier looks fried. The resistance between the yellow wires by the manual is .1 to 1.0 ohms. Then check for continuity between eah yellow wire and ground,,,if there is continuity you have a shorted stator, the voltage test is a deal breaker,,you should get the same amounts of voltage on all 3 yellow combinations,,,,also check the front plug connector, male and female pins,,,sometimes a corroded pin will prevent proper charging on all three yellow stator wires. Don't forget to check your fuses and connections in the rear electrical box.
