If you were to use a couple of Trex (or similar) boards as bunks they would warp badly. They aren't made to remain straight over the distance between bunk supports. Trex recommends laying their plastic boards on something like 12" to 16" spacing for joists.

Another source for trailer hitches is Uhaul. You can install it yourself or they can install it for you.

I bought the Sea-Doo 280000462 Black/Light Grey Covers for my 2006 GTI SE's in 2016 from Amazon. They fit great and are still holding up very well. Pretty sure they fit all 2006 to 2010 GTI models with side mirrors.

You will want to check/replace the hose clamps on your exhaust system. The boat will fill with water very quickly if one of those hoses pops off.

I've been putting my batteries on a maintainer once a month for about 24 hours during the down season. Seems to be doing well for the past couple years. I just replaced a 5 year old battery that would no longer hold a charge for more than a few days.
