Won't get up to RPM or Speed after winterizing

I have two Seadoos, 2005-RXP and 2007 RXT. Both have superchargers. Last season they were runing fine, 72MPH@~7500RPM. First time out this season the would only go to 54MPH@6500RPM. I've had them out a few times since and the same results. They dont sputter and sound like they are running fine, with the exception of the top end speed. I've gone through two tanks of gas and even added injector cleaner, replaced the sparkplugs (eventhough they were replaced during the winterization).
I had them both winterized by a reputable dealer and stored inside at a boat yard. I took the batteries out while stored and recharged them prior to going out the first time.
I'm not one to believe in coincidences but since I treat them the same (i.e. maintenance) I willing to consider common variables.

Where should I be looking next before I bring them back in to the dealership?

Additional note: the dealer mentioned that one of his pro rider customers had a similar issue a week ago. When hooked up to the computer they found no exception codes. What they did find is that some of the settings were missing. does this sound plausable?
 
anything possible with the new supercharged 4 strokers. They should go back to 2 stroke and make em simple for everybody.
