Weird problem 1997 gsx

well I was checking out a friends 1997 gsx, this boat was flipped but turned over imediatly, now the boat has a mind of it's own. there was about one foot of water in it but pumped out. some of the issues are when you put the dess key in it beeps (sometimes) and shows 12 volt low, when you pull the key out it still thinks that the dess key is in, if your lucky you can get it running (runs fine when it's running). is there any where I should start?
 
A good dry out and electrical connections cleaned with water repelant oil might sort it. Hope you get it sorted.
Sounds like its shorting out on the electrics.
 
I have the machine here. sorry its a 98 gsx! My friend had it running for about one hour the other day on the lake then died! he brought it home and couldn't get anything. he brought it over to my place today and I took the lid off the black box at the back and it was full of water and the coil and relay connections were all bad. I took it all apart and cleaned every thing up put it back together and still nothing. I checked the 5 amp fuse for the MPEM and it was blown. I unplugged the MPEM and put a new fuse in there and it blew! I'm so lost could somthing be bad with the coil or relay at the back?? Please halp
