SPX 657 pops off but wont stay running

Hello, new to owning a jet ski and still learning about them but having an issue with a 94 SPX 657 that I recently picked up. I was originally told it was a 96 with a 717cc that was recently rebuilt and after taking it out a couple times would no longer start. After i purchased it and ran the hull number fund out what the ski actually was. Then I found the rear cylinder had no compression and their was a hole in the piston directly below the spark plug. I had purchased a top end rebuild kit and also new jugs as the ones the ski came with are out of spec. We also replaced the spark plugs with new ones as it had the incorrect plug installed. Went through the carb to make sure the jets are clear and the gaskets are good. With the ski put back together, we can get it to pop off but it will not stay running and almost seems like its fighting itself. I'm stating to think there is something wrong with timing on either the motor or electrically or both. The box in front of the motor has a sticker for a 717 so not sure if we are fighting that or if its something else altogether. I'll have some pictures attached and also a video, any ideas?

You have an absolute mess on your hands here...
Engine was an SBT which is not great quality.
Electrical connections have been spliced without waterproof connections. Engine electrical box is clearly 717. So if it is it won't work correctly with a 657X electrical box for the MPEM.

What are the last 2 digits of your HIN?
