Rotary shaft not pressed in?

So I just rebuilt the motor on my 2001 gti, and I thought the problem was a bad rotary shaft so I ordered that, but turns out the crank was siezed so I rebuilt the motor. Anyways I had already ordered the rotary shaft so I tried replacing it with a makeshift puller but I couldn't get it out. I just said forget it and finished rebuilding the motor. The motor is back into the hull and I left the RV cover in the hull so I didn't have to disconnect all the lines. I tried putting the rv cover back on and it will not go on all the way. Is this because I may have pulled the rv out a little bit? Is there any way to press it back in while in the hull? I'm bringing it to a dealer tomorrow so I'm hoping there's some last minute help before they take my whole wallet.
 
The rotary shaft is held in with a snap ring. Did you remove and replace the snap ring?

Yep, actually just got a call from the dealer that I brought it to and they said the shaft is no good. That's wierd because the c clip snapped in properly and the gear spins with the crankshaft. So I'm assuming the gear maybe shifted along the shaft making it not fit in properly
