Rebuilt my GTX RFI after that it stayed in limp mode til not running now

Hi guys hope you can help me out on this one, Took my engine completely apart put new piston and rings in and Different used crankshaft after that it would run an idle nice and rev up but once I go in water it’ll go on limp mode right away allowing to rev up only a bit. I kept trying till it wouldn’t run at all, now I can only start it if I take one spark plug wire off and it’ll run on one piston. I did buy this Sea-Doo broken then rebuilt the motor so I’ve never used it. At one point my fly wheel came loose and the keyway messed up a bit but I put a new key in and install with Thread-lock now the fly wheel seems nice and tight maybe there’s a chance if the fly wheel is the slightest bit to one side or another on the crankshaft because the key way has slack that the timing is wrong? or maybe I have more than one problem throw all your ideas at me
 
New pistons and rings….New bore, hone, port chamfer ?
Better check compression
