This may be a silly question.... I have a 98 Sportster 1800, with twin engines in it. The boat started pulling to the right a little, and I've had 5 months, and it hasn't done this up until a few weeks ago. As I was studying the stern thinking about adjusting the alignment, it seemed like the starboard nozzle on the jet drive was smaller than the port. I measured it and found that it is indeed a 1/4" smaller - is this correct?

Yes, I believe one of the nozzles is smaller to counter act the torque of the engine.

On big multi engine boats, they normally spin the props in opposite directions. But since we don't have a gearbox, they neck one of the nozzles down.
