No thrust

I am in the process of getting my 97 Sea-Doo GTS running after rebuilding the motor. It will run great for the first five or 10 minutes or so and then I noticed that I am taking on water from somewhere on the inside and I am assuming that the flywheel is throwing it up and it is entering the carburetor, one question I have is well water getting into the carburetor cause it to feel like it is losing thrust although the engine RPMs seem to be fine?
 
Yes? Water can cause this. Never good for any engine to be ingesting water.

I would look at your driveshaft seal.
